Tell me more! I know the U.S. and JP cards have regional differences, but I didn't know the SCD had any changes other than the ones already mentioned.
I think it's just that the super-sized Bonk doesn't change when you eat meat.

Yeah, even some of the walking frames for normal large bonk are missing in the CD version.
You mean chalk up a point for the limitations of CD ram. It's not like they made a mistake; it just won't fit.
If the game goes directly back to the title screen menu with reloading it from CD, then that means they have to leave that in memory at all times. I.e. they could have used that space in ram to hold the some of the missing frames of large bonk.
Also, Spriggan Mark 2 doesn't reset the game when you press run+select. It pops up a menu asking you first, if you want to restart. Run+select is just a software thing Hudson or NEC imposed on developers (not unlike Sega and requirements for default button actions for A/B/C, and minimum requirements for options menu, etc). It's not a bios call or such. It's completely up to the software to decide what to do when run and select are pressed together. CD system or hucard, doesn't matter.
