try at least shubibinman 3, or for some ancient ninja action in contra style -> ninja spirits.

Horror Story(where you play as Todd from Slimeworld) is one, & I suppose Monster Lair & Shockman/Shubibinman 2 are run n' gun's.  Horror Story is hard to acquire.  It's fun, but, I wouldn't call it exactly like Contra.  Maybe someday we'll get PC Gunjin.  Oh, there's Genji Tsushin Agedama...something like that, it's fun.

Horror Story

Monster Lair

Shockman

Genji Tsushin Agedama

Otherwise, I would suggest Last Alert & Bloody Wolf, but they're at an overhead perspective.  But they're both 2 of my favorite games ever!

Last Alert

Bloody Wolf

Does Jim Powers count? Never played it myself.

Adding PCE console specific layer on top of that, makes for an interesting challenge (no, not a reference to Ys II).

Bloody Wolf is the closest you will find for gameplay and theme, but your character can walk upward like Mercs and Ikari Warriors. You still get to jump though. The perspective is still the same as Contra, it is just that the gameplay has multi-directional movement. but most of the time, the screen only scrolls in one direction, so it is very similar to a side scrolling run and gunner. The vertical bosses play very similar to the vertical bosses in Contra as well. The game also has an amazing Contra style soundtrack.

Shinobi, Samurai Ghost, Tiger Road, Jackie Chan, Ninja Gaiden...Keith Courage? Or did you want more Gun rather than Run?

http://pcengine.co.uk/index.htm is pretty good for it's "Why not try..." suggestions.

Zeta did say it best.

+1 for Bloody.

Very Contra-esque. Although if you run through it, you will die quickly. It is more of a gun and proceed with caution.

I still have to sit down with Horror Story. I played through a few levels and enjoyed it so far but really need to spend some time with it. Just too busy these days!
