I know they come on the Gate of Thunder disc but did they ever get their own CD release on their own disc separately?

No and there are no other full HuCard games on CD other than those included with sequels, such as Neo Nectaris and Populous (which was still updated).

While I'm asking dumb questions :P  Are the games exactly the same as the HuCard versions?

The only justification I could ever imagine in having done another CD of these games after having made that 4-in-1 CD would be to put Bonk I, II, and III (the CD version) together, as one CD. Dunno if the Bonk III CD uses up all the space with redbook audio tracks, but you only need about 1 MB for the HuCard ROM data of the first two games, plus the special loader/booter that allows a HuCard ROM to be booted via the CD part of the system, etc. So, at best, you'd only need about 2 MB of free space here, along for a special menu to choose Bonk 1-3, etc. Perfectly doable. Still, I wouldn't have seen much worth in having done it officially given the existing 4-in-1, though... With more games added than Bonk perhaps, like *all* the Bombermans or something ('93++), both Neutopias, etc., then that probably would've been worth the trouble and pretty cool to have, etc.

Even if it was possibly rushed, Bonk III was too big for Super CD and had major cuts.

The 4-in-1 HuCard games seem faithful, but no one has ever gone through them all to compare everything.

Too big for Super CD memory limitations but not for the disc itself.

Wouldn't Altered Beast and Doraemon: Nobita's Dorabian Night be full HuCard games which were put on CD?  Or am I missing something here?

Those were programmed apart from each other (with different art, music, etc.) and aren't simply the exact HuCARD rom stuck on a CD.

There IS the slightly different kiosk Gate of Thunder, Bonk's Adventure and Bonks Revenge disc (I don't believe it has Bomberman on it).

I've not played enough of Jack Nicklaus golf to compare the CD and Huey versions

Nectaris, Bomberman and Bonk 1 & 2 are the same as they appear on HuCard. No new content or changes. Altered Beast has different graphics, different gameplay, different sound effects etc. Doraebian Night has different graphics, cinemas, vocal tracks, etc.

Some of the published homebrew CD games have what are basically HuCard roms on them.

Isn't there another one (a demo or something) that has Zonk instead of Bonk? Or maybe just a different intro or something? I'd swear I came across that ISO before.

Pretty sure that's the kiosk 3 in 1 demo. I never saw a Zonk-less Duo kiosk back in the day. :)

Never knew about this Zonk version of such a disc. That's interesting. I'm sure you guys know about the 75-in-1 fan-created ISO by the Hugo emulator author (Zeograd). Basically, if a HuCard ROM file is 256 KB or less, it's much easier to make a booter/loader for it to work via the CD-ROM aspect of the system. System Card 3 bumped up the System RAM to 256 KB, so you can load the whole ROM file into RAM without having to reprogram the game to load in sections. So Zeograd did a lot of the 128 KB - 256 KB ROM files in his "Super HuCard CD" project. It's pretty buggy I recall, but that was to be expected given the kinds of changes that have to be made to make it work. Bonk's Revenge is 512 KB, but Hudson Soft had the source code, so a lot easier for them to have gotten that to work out and with no bugs.
